I have barely given it a thought before, what the heck are the zombies doing in the MESOZOIC ERA? The evolution of mammals started only after the transition to Cenozoic, and thus, primates like us can never co-exist with the dinosaurs (mesozoic era to be exact). No bipedal primates means no zombies.

Hypothesis: If there will be any conclusive plotline for the PVZ 2 franchise in the future, Dr. Zomboss is intentionally doing a time-travel that matches with Crazy Dave and Penny's.

a. Since it's barely known if a crazy man like Dave has the mental  capability to even construct a robotic vehicle out of old scraps. Penny's identity is currently on loose ends, although in PVZ1, Penny is just a normal truck with purchasable goodies inside.

b. Penny is a robotic vehicle secretly allied with Dr. Zomboss. Penny is currently helping Dr. Zomboss in his experimentation research of Plant Foods, of which Dr. Zomboss claims to have originated from zombies.

c. Penny is a virus, one of former creations of Dr. Zomboss, that has been dejected or deemed useless by him. Infecting the truck, Penny was given a second purpose in life, that is to defeat Dr. Zomboss, and thus Penny taught Crazy Dave the wonders of Plant Food.
