Out of the ones I've played, I'll go for Memiroa fought without ???, Tabuu (though that's maybe just cos I didn't even know how to roll when I tried to fight him on Intense,) and Moldorm from A Link to the Past (meh, he's only hard because it's not easy not to get knockec off the platform.)

I've also heard that Dark Link and Thunderbird from Adventure of Link are hard.
