What do you mean "so begins the ultimate battle of birds and brains! Dr. Zomboss ends up, literally, a birdbrain" in my caption contest 2 ??

Alright.

"so begins the ultimate battle of birds and brains!"

This refers to a battle between birds (angry ones) and brains (Dr. Zomboss).

"Dr. Zomboss ends up, literally, a birdbrain."

Quite simply, this was meant to be a clever usage of the word birdbrain, but after thinking about it, here's another interpretation. (Warning! May be extremely graphic for those of you who don't like having your brains pecked out!) He gets killed and birds make a nest in his head.

Also, it may refer to the birds turning some mind-control device against Dr. Zomboss.
